Accurate long-read eDNA metabarcoding of North Sea fish using Oxford Nanopore sequencing

To halt North Sea ecosystem degradation, accurate and intensive monitoring of the its fish is vital to correctly inform management decisions. DNA based techniques especially use environmental (e)DNA from seawater can become a powerful tool. However, current eDNA metabarcoding approaches are on genetic target regions <500 nucleotides which offers only limited taxonomic resolution. We tested sensitivity applicability for field samples newly designed universal primer targeting 2kb region covering mitochondrial 12S 16S genes in samples. Samples were processed using long read nanopore sequencing combination with consensus builder Decona retrieved identities up 99.9%. test accuracy primer, was analyzed tropical aquarium known species composition bony elasmobranchs. This showed that over 50% present be identified. The majority remaining reads identified as -in present- genera explained by an incomplete reference database aquarium.
